This is a really interesting but challenging project. It's probably going to be complicated to write an interface to XPCLR in a way that would allow it to be incorporated in an R package, but we can certainly write a wrapper around it so you can call the program from within your R scripts. I'm not sure at this stage how to deal with the missing data but we can try to figure something out down the road.
For the PopGenome package, maybe you can work with Sarah as she's also interested in learning about it.
For this week, I'd like to see in what kind of format your data is in and what kind of format XPCLR takes.
